Follow the story achievements if you want a spine: prologue, Outer Caverns and Delta, Epsilon and the dam, Theta and Kappa, Mu and Lambda, the Lost World, then the Magma Rift facilities, Sigma, and Omega. Some achievements can be done out of order.
The public Steam achievement page includes all 40 names and objectives in its page data, including 21 hidden entries. That establishes milestones, not a compulsory mission order. The route below is editorial; community-only details remain attributed.

Story achievements in listed order
Keycards named in achievements and the crafting guide: Harlow at Epsilon, Chapman at Mu, Sinclair at Theta. Lambda has the reactor. Roland's reunion and Omega sit at the end of this list. Transporter IDs TP-T4U2 (Tau) and TP-0M1 are single-source and live on the codes page.

No. The 100% guide treats this as a route. A few objectives run in parallel.
